The default location of the configuration file is /home//.config/zdoom/zdoom.ini. There's one problem with this solution though - it doesn't open the game through Steam, so no Steam Overlay, screenshots, and it won't track your play time. Since ZDoom is a portable application, the ini is stored in the same directory as where ZDoom is located, rather than in an %APPDATA% subdirectory.
